Normally, whine is due to a poor ground. I have a Pioneer AVH4000NEX installed and use all the OEM wiring and amp, with the addition of a mono bloc amp and sub. Never have had any whine whatsoever.
I actually soldered all the wires from the head unit to the Metra harness(got some lip from a member on Discoweb, when I posted this, by a know it all jerk). I have been installing aftermarket stereos since the early 70's, and only had 1 with a whine and it was cleared by running a larger gauge ground wire to the chassis. There is an article that might be of interest to you.

I have an aux wire into the back of my LR stereo that plugs into the headphone jack of my iPod. Whines. Is that due to the cable costing $3? Or a ground issue you think?
