Default Running Boards or Not...that is the question

I have a 2006 RR that has the factory side running boards on it. Wife thinks it does not look as good with the running boards and I feel the same way plus it could get caught on things if we ever venture off the highway...

I thought OK no big deal and I proceeded to remove the side running boards and front mud flaps but ...GASP...there are two big holes for the mud flaps in the lower front wing panels? It looked terrible with the holes so I quickly reinstalled the running boards and mudflaps.

Questions:
1) Do these trucks look better with or without the side running boards?
2) If I do decide to remove, how do I cover or fix the holes?

Auto Parts store will have plugs to put in the holes. Measure and buy accordingly, using sealer to install.
