Crank and rods, leave the 4.0 pistons.

4.0 is a 2.8 stroke 2.5 mains and 2.18 rods. 155 length on the rods
4.6 is a 3.22 stroke and same mains/rods. 149 length on the rods

Understood. Rods and pistons need to be swapped as well from what I understand. I don't trust any used motor so I think you'd be well to have a used one resealed regardless so swapping the internals shouldn't be a huge added time. If not you might be back in for a HG job or end up with leaky front or rear main seals which would just be annoying.

the 4.0 pistons give you a slight compression bump.

Agree that if you're swapping in a motor, you might as well go ahead and take care of it before you run it. Give it another 20 years of life instead of 4-5.

I plan on doing all new seals and gaskets even the head one. and lifter push rods and any rocker arms that needs to be done. and how am i going to know what size rod bearing i will need or am I going to send the crank out and have it done then get my bearing ordered and finish it up after that and also I will need new piston rings?

Or I offer him like 500 for the 170k 4.6 and the 2001 4.0

You can use the GEMS block, but the crank sensor will be different.
Other than that the blocks are the same, heads should be unless SAI.
Thanks for that Logan. I think I also need to swap the front case, timing gear, oil sump, intake and all the sensors. At any rate, I don't plan on doing it too soon. I just replaced the HG's and front case gaskets this spring, and it's running great right now (other than less power than I'd like).

Yes, obviously need to move the BOSCH stuff over and remove the gems stuff.
Timing gear should be the same though.

Ok hoping someone might know this.
if a non sai engine is put in to engine with sai.
will it work??

I have read get a used cluster ecu bcu from a non sai 4.6 and swap them out too.

swap the heads and sai components to the none sai engine

install it and it will run but will pop codes like crazy due to sai missing?

too bad you can’t just put the electric parts back in and just plumb it with vacuum lines??

just trying to get a handle on this as I am getting confused

Only the heads are different between SAI and non-SAI engines. If you're swapping a short block, just keep the SAI heads.
The ECU from an SAI truck will throw codes if it doesn't see the SAI components and get valid signals from them. In addition, the VIN of the truck contains a marker that says whether or not the truck came with SAI from the factory. If you swap for a non-SAI ECU/BCU/cluster set, I believe that you will then present a different VIN from the one on the body plate. That may or may not be a problem, depending on what you want to do with the truck in the long term.
