Morning Forum Friends,
I have had this noise coming from what I thought was the headliner (inside) that was driving me bonkers when temps dipped below 40 or so degrees here. After many failed attempts to isolate the noise I finally found it by accident while adjusting something on my roof rack.
The trim plastic part most rear of the vehicle above the rear tailgate door touches the roof panel which is metal. When the vehicle articulates/flexes when cold the two pieces make the clunky/creak noise that was driving me insane and was very audible inside. The dealer was unable to locate the noise because they would never drive it when it was cold enough to happen.
So having had a G-Wagen before and knowing that dry lubes work awesome to remedy noises on those creaky bastards I used a product I used on that (intended for bicycle chains) and the noise has been gone ever since.
If you're trying to replicate the noise yourself here is a trick. Grab the rear part of your factory roof rails and give the car a good shake from that point rocking the car back and forth. If yours has the noise you'll hear it right away and it will be obvious where the contact is between the two panels.

Repeat on other side if needed.
