Other than the obvious differences in engines, FI and associated electrical circuits I don't think they're that much different. There are differences outside of the owners manual I've experienced in some of the ancillary equipment like pulley sizes but in some cases the 96 shared the same 94/95 parts that don't exactly fit a 97 like window channels.
By the way, good luck with your new project. Low miles (?) and hardly any rust are big pluses.

Thanks, the truck just kinda fell into my lap. I actually helped install the lift on it a year and a half ago, haha.
Isn't one of the major differences in the ignition, i.e. distributor versus coil packs? The '94 I picked up in So Cal has a distributor, and the '99 I have with me here in VA doesn't. From what I remember, seems that just about everything else is the same, but then I didn't need to look at things like fuses and such. Neither one of my D1s have sunroofs or jump seats, and I like the cloth interior on the '94 better than the leather one in the '99, but I like the 4.0 in the '99 better than the 3.9 in the '94.

Hmmmmm, I know about most of the face value differences; engine, ignition, etc. I was just wondering about the Green leather bound owners manual that comes with the truck. The information in there is pretty basic. I just thought if the fuse layout was different I would try to get my hands on a used one.
Like scout said, the major differences relate to the change from 14CUX to GEMS under the hood. There were changes to the wiring and relays, especially with regard to the fuel system. The two small metal Bosch relays inside the passenger footwell were changed to the relay module under the hood. The engine fuse boxes have different part numbers as does the interior. The MFU was changed as well.
Another thing that changed was the seat frames. The '96 and later had frames similar to and made seats interchangeable with the RRC.
