So I have seen people on YouTube bypass the 3 Amigo's. How does this affect the vehicle?

Search for Option B, it doesn't bypass any functions. It bypasses a weak link inside the WABCO Unit. It's actually a Sticky

Just did option B last week, no more amigos and the traction control works great based on this past weekends romp around Olympic National Forest.
