ECU/BCU replacement
Replaced ECU BCU and cluster this afternoon. Fixed a bunch a problems, power mirrors, wipers, moonroofs etc, waiting to see if the alarm disarming issue is resolved. I'll update when I know!
Did you have to reprogram the ecu when you replaced it??
No programming, that's why the ecu, bcu and instrument cluster must be replaced at the same time. After all items are installed and battery hooked back up, you turn the ignition key to position 2 and leave it for 10 minutes. This lets everything sync to the idm.
ECU ending in 640 is for Secondary Air Injection (SAI). 460 is without SAI.
Needs to be the same.
Instrument cluster is the dash display of gauges. I don't think just one component (ECU,BCU or Cluster) can be replaced on its own without re-programming. FYI, After replacing all 3 components your mileage will be that of the donor vehicle

The cluster can swap back and forth; I've done it this week. The odometer will flash if the BCU/cluster don't agree, but it will continue to show miles added. A nanocom can sync the cluster and BCU.
So I am swapping a 2003 SAI 4.6 into my 2000 4.0 body and I have removed the SAI from the engine. I grabbed the computers (all of them) from my donor but I planned to just swap in the engine and transmission to avoid any complications with the alarm or anything else electronic. Any opinion on whether I am going to have a problem based on your experience here?

From earlier in this thread...
My BCU was malfunctioning beyond a programming fix, so I had to replace it.
Everything that I did with the swap was a previous solution for those without a nanocom or the ability to drive to, or want to pay a dealer for programming. If I remember correctly when talking to the used parts sellers on this forum they said the concern would be sai vs non-sai, not 4.0 vs 4.6
I assume your 2000 didn't have SAI???

Should be fine. There are lots of 03 and 04 discos driving around with 4.0 because their engine blew up.
SLABS isn't security synced to anything so you can keep your old one. BUT the 2003 and especially the 2004 slabs ecu has better software. But you might risk it being configured wrong for your truck. Like SLS when your got coils or vice versa. Even if you have SLS and it configured for it, the height settings might not be right.
