This is sounding kind of similar to my after-HG symptoms... sluggish, etc. Mine was clogged converters. Apparently when I did the HG job, it broke alot of carbon loose in the cylinders and spewed forth into the cats. You might try dropping the exhaust in front of the cats and seeing if it works better. If you're running out of ideas, its an easy try?
