I have an embarrising update. The gas tank was empty. I did not think of that since the person I bought this off of said the gauge was broke and he had put about 10 gallons in the tank. Oh well life goes on and we all learn, especially me. I am still however getting three codes, I believe they are associated with the O2 sensors.
Get some fuel additive in there and replace the filter before you do much else.
As for the alternator, have it tested on the truck, easier and when being tested along with the battery you get a more accurate test.

Sorry for the late response, the three codes are now P1313, P1314, and P1187. I just changed the plugs and wires today and am going to drive it to work tonight. I haven't been able to put any real miles on it since I've got it. I'm hoping the codes will clear with all I've done to it and a little drive time to maybe dry things out.
