Default Re-Wire my truck? Need ideas..

So I've had the unsolvable problem of blowing a fuse everytime I turn ignition on. We figured out how to by-pass the fuse via this forum and able to make the truck run. However, none of the 02 sensors are working, my speedometer doesn't work and I'm only firing on maybe 5 cylinders.. So my CATs are red hot everytime I drive it.

I took the transmission out to replace a busted flex plate and we think I may have pinched a wire when putting it back together. I can't find any sign of a pinched wire but I went ahead and replaced the transmission wiring harness anyways. This did not solve anything.

So now I want to go ahead and replace the whole engine harness. I have a 2004 SAI engine, but it was replaced with a P-38 Range Rovee motor when I blew a head gasket.

So my question is, those 2 harnesses should be the same correct? Are there any setbacks or concerns with changing out an engine wiring harness? Will a 1999 Harness match up to the 2004?

Thanks for any help!

There are likely some differences related to SAI vs non SAI. If you were blowing fuses due to overload I would think you might be able to find the short circuit via tracing the circuit.

Weve traced everything and can't find it.. It started after putting the tranny back in.
