The trans and the engine each use their own ECU.
There are 5-speed DII's out there, in Europe, so I see no reason the ECU could not be re-programmed if you could fine the right shop to do it, IF it needed it.
Hell, you could probably buy a ECU off of e-bay Europe.
But I do not know if the engine ECU cares what trans is in the truck or not.
