Now I just need to find a place that sells the long flanged plenum bolts, the hardware store here only has the non flanged ones so I may just have to use them and washers. I should also get injecter o-rings incase they fall apart when doing all this.

At this point I think doing a valley pan gasket (leaking coolant behind anyways) and installing a new intake to fix the stripped bolts may fix it.
Don't forget to put in a new valley pan gasket you said it was leaking. If you are installing a new lower intake then now is the time. Read the RAVE and don't forget to put gasket maker on the 4 locations it shows.

Be careful when installing the new injector o-rings that you get all of them (16 total, 2 for each) back in all the way or you will have another vac leak on your hands (or worse a fuel leak). When I did this I put all 8 injectors in the fuel rail first. Then I put a little oil on all of the bottom o-rings before pressing them into the intake to help get them in undamaged.
