Default Water entering car through pollen filter

Hello,
I have a 99 4.6HSE. I am getting water in the passenger footwell of the car. It is coming in via the passenger side heater duct. On looking inside the pollen filter housing, water is present. I have sealed the cover using mastick, but water is still getting in to the filter housing from somewhere. Any ideas would be most welcome.

Have you inspected your a/c drain tubes to make sure they are flowing?
