So I tackled this between rainstorms today.
1) I removed the battery tray and the fuse box (lifted carefully). On the bottom there is a cable bundle that runs down through the bottom of the well (is also drains the battery gas/fluid etc (thin tube). I put water in the "well" but it just flowed out the side. Then I decided to pry the seal up slightly and fill again. The water ran through the hole - but it ends up on the ground - not the through the firewall as i thought. So my theory of it filling up and dumping down that rubber grommet etc. is dashed.
2) The "drain" in this well you spoke of, i think, isn't so much a hole, but a slight gap to the right side of the battery box that then drains down on to the transmission.
So either it was filling up in that well and draining in from elsewhere or i have leak somewhere else.

Also - even though i drained the "well" last night, there was still some water (not as much) in the passenger wheel well. Not sure if this is leaking from the still wet firewall foam etc.

A couple of things to note:
1) I have noticed when it does leak and fill up the passenger rocker panels footwells there is debris. SO therefore it's coming in from somewhere that allows a sizeable amount of debris in (ie. not sure this is a pinhole leak)
2) I still suspect the leak is from around the area of just below the blower motor (note: it's not leaking from there) WHAT IS BEHIND THERE? Is it a double walled firewall with various openings? Is there a grommet that could be missing from anywhere there?
3) Othere than the A Pillar leak - is there any way for water to ingress by the pillar?

Did you do the TSB repair on the a pillars?

The plastic post at the bottom of the pillar (with the foam ring on it) is a noted source of leaking.

The fix is to snip off the post and cover the hole on the body with a piece of sealing tape.

The black circles in this kit are what you would've put on the body holes

Sunroof drains can cause leaks into the A-pillar if they're leaking at the top rather than the bottom. My foam in the passenger side air intake grille was out of place, blocking the bottom of the sunroof drain. Because of this it was leaking from the top and running down into the a-pillar. But it also manifested as an interior leak.

Well despite me getting to know my battery box really well it wasn’t the cause.

so back to the start.

I have dealt with the sunroof tubes. But I will seal up the actual roof again because it want to eliminate it.

it’s not the cowl/passenger air intake. That’s bone dry.

the a pillar repair has been done.

Maybe I will get my inspection camera and see if I can find anything.

this is becoming tiresome.

Again. It flood the cars when I move (or so I think) so it’s like the water is being stored one place and let letting out on the passenger side. It also floods
after several successive rain events. but it does not leak when using a hose.

one question. Can the roof rack rails leak when connected and that water flows down the the floor?

Have you checked the AC drains?

They're by the center console.

They can detach in the cabin (easy fix, just push them back on) or can become blocked (I pushed trimmer line through mine to clear them out).

Either scenario puts water onto the floorboards

Some time ago someone found a leak in the channels on the roof near the windscreen. The water got in through the weld and ran down the A pillar and could be found in the sill area. Not sure whether its applicable to you.

thank you. This is something that crossed my mind but had no idea where to begin.

I will check this.

any idea to lift of remove the trim ? I assume you’re talking about the black pieces that run front to back on the roof.

Yes, I think there is a "lap" spot weld near the windscreen that allows the water in.
