2004 DiscoII Questions.. need help

Stay away from the dealer as much as possible for any service. They will rip you off. That seems to be the one truly universal thing among all Land Rovers, the dealer will rip you off. Where are you located? Maybe someone on the forum is from your area and knows an independent mechanic.
Like everyone else has said, your first priority is to have your driveshaft rebuilt with greaseable u-joints. No sense worrying about anything else if you can't drive the vehicle because there's a hole in the transmission.
The windows need at least new rollers, possibly complete new regulators if they are damaged too bad. For the price of a new regulator you can get metal rollers that replace the factory plastic ones and fix the window issues permanently. http://www.jewellamberoil.com/sales/...roducts_id=185. Each front window has 3 rollers, the rears have 1.
For a lift kit, I would suggest waiting until you can afford to buy a lift kit with replacement springs and shocks rather than doing spacers. Your factory springs have already settled and so all spacers will do is bring you back to stock height. Lift springs will give 1.5-2" of lift over the original height when the vehicle was new so you'll probably see 2.5-3" of increase over where your truck sits now.
Even though the S is the basic model, they are still nice trucks. The most basic Discovery comes standard with more equipment than most people ever need. IMO, not having the 18" wheels is a good thing. Tires are a lot cheaper for your 16" wheels and their what you want if you go off road.

Any driveline shop will have them, along with the centering ball. They should do it and balance it for under $200. You can drop the front shaft, lock the transfer case and do some light driving until you put it back in. Just make sure not to drive with both shafts in and the T-case locked.
Autozone and NAPA will have them too, if you are feeling adventuous
