No, unless one is SAI and the other isn't.
Yes, they use a different crank sensors/flywheel configuration. Either you have to modify the 4.0's mounting area to accept a 4.3 crank sensor (which l believe takes a little aluminum welding to change mounting area) and use 4.3 flywheel...or you'd have to figure out the wiring harness issue for changing sensor to 4.0 style (which, l've never seen a write up on, but may be out there somewhere).
And yes, as Charlie mentioned...if one is SAI and ones not...some computer changes need to be made and reprogramming is in order. Edit, unless you don't mind looking at CEL.

Im putting my 4.0 and transmission into the new rover, uusing the same trans would mean no flywheel worries right? As far as the crank sensors i was told about the wiring harness change like you said. Going from basic to sai tho, would the lack of this system cause a check eng light?
