Bypassing Factory HK Amp
All my speakers are about shot and I've never been able to completely do away with the buzz that comes after some aftermarket head units. I ordered 2 pair of 6-1/2in 3-way Rockford Fosgates and a 100ft roll of speaker wire pretty cheap off amazon. I would like to only run the new RF speakers when it's all done.
I've done some searching and from my understanding I can run new wires from the head unit under the carpet to the amp under the seat and just splice in there?
I've seen some wire diagrams but am still a bit confused on what is what as far as wire color. I'm horrible at reading wiring diagrams, especially off my iPhone. Anyone maybe have a chart or something explaining like:

I'm a little confused but if I understand you correctly, you want to run new wire directly from the head unit to your new speakers and bypass the AMP altogether.

FL: +BlackWhite; -BlackBrown
FR- +BlackPink; -BlackRed

I apologize for not being more clear.
I have an aftermarket JVC radio installed. I want to run new wires from the back of it to the amp. I have read that when bypassing the amp it's easiest if just splice into the speaker wires coming out of the amp. Then I'll just hook the new speakers up to the stock wiring in the door.

I want my head unit to power the new speakers without an amp. From my understandings I can't just bypass the factory amp by splicing the wires together at it because it is hooked up to the head unit with RCA cables. I need to run speaker wire to carry the "juice" from the head unit to the factory wiring that comes out of the amp.
If there's a way to do it without new wiring then please share. I can't say I'm to excited to run new wire.

The RCA cables are line level, not speaker level.
I had mine done at a stereo shop, it was free with the purchase of the head unit/amp.
They wired it so that a JL amp under the passenger seat powers the fronts and the sub while the head unit powers the rear door speakers. They used the factory speaker wires and an adaptor harness.

+1 Factory wiring is how I did it, plug up the harness, change out your speakers and you are good. I did not wire in a new amp or add subs so I am out of the loop on that aspect.
I have no idea about the RCAs, I clipped all mind off because they are so bulky and I needed none of them.

I have installed new speakers and head unit in my 04 using factory wiring. The rears sound really good, but due to I believe the built-in crossovers in the amp the front speakers are far from the sound quality I'm getting from the rears.
I'm hoping for the best sound possible out of my 99 since my front mids and tweeters are dead. I don't want the deal with the crumby sound quality due to the crossovers. That's why I want to do away with the amp all together. The head unit I have installed already should have enough power to run the new speakers by itself.
I really just want to know what wires coming off the factory amp and what color runs to each of the 6-1/2 factory door speakers.

Okay I think I understand that you want to cut all other speakers out expect for the 4 new RF 6 1/2's. However I don't think splicing into at the AMP is the way to go. If you just want to use the JVC head unit to power your new speakers then the best way to do that would be to spice in at the JVC harness behind the dash and leave all of the old wiring alone.
If you bought your head unit new then it should have come with a wiring diagram and harness. The best way to bypass the old system is to just rewire it starting at the head unit. Simply spice into correct wire in the JVC harness and run the wire all the way to the new speaker location.
