Bypassing Factory HK Amp
That's exactly it Jared. I'm just being lazy and really don't want to fish wires through the doors, and I'd hate to snag/cut a wire in the door that runs something else. I am wanting to splice into whatever wire that runs straight to the 6-1/2's from the amp.
Sorry if I was unclear Dave. I have an aftermarket JVC head unit in the 99 and a pioneer flip out screen in my 04. Granted the 04 doesn't have the HK system so maybe that's the issue for lack out sound quality there.

Okay I think these are the correct wire colors at the amp. There should be 2 sides for the amp. 1 inlet (from dash to amp) and 1 outlet (from amp to speakers). These are the wire colors going into the amp from the head unit. If you are wanting the colors coming out of the amp then I need to know what speakers your want (low, mids, or highs) and I can give you that color.
FL: +Yellow; -Orange
FR: +Green; -Grey
RL: +Blue; -purple
RR: +Red; -White
FL: +Yellow; -Orange
FR: +Green; -Grey
RL: +Blue; -purple
RR: +Red; -White

Tail door subs: (I may have the left and right subs mixed up, it's hard to tell in the diagram.)
Right= +PinkBlack; -RedBlack
Left= +BrownBlack; -WhiteBlack
The second color in the pair is the stripe. Example: +RedBlack, "Red" would be the main wire color and "Black" would be the stripe.

Wire up the new headunit without bypassing the amp first, you may like how it sounds going through the factory amp. Its a decent amount of work to run all new wire.
I have a Pioneer NEX7000 going through the factory amp and x-overs and it sounds quite nice. A good head unit that will let you tweak freq. levels will make a big difference. FWIW I have a high pass filter on the door speakers set at 100hz which I think makes a big difference in sound quality at higher volume levels. Thats assuming you have a subwoofer that will take care of the lower freq.

Thanks for all the help Jared, and I appreciate all the input from everyone else as well. Hopefully I can start this project before this weekend. Making a bunch of trips to the Dr. this week for shots before flying to Texas Sunday to donate some stem cells. So I'm hoping I can knock this out in the next couple says, but if not I'll let you all know how it goes later next week.
