Default help with cel and 3 amigo problem

I have tried to follow everyones advice ive searched for to solving these issues. I seem to be getting active low (under 9v) codes, cyl 6 misfire, and 3 amigos. rarely it will also flash m and s and go limp. all of these issues happen together and the common denominator seems to be low voltage issues. ive put a new battery in, checked all cables and wires and replaced several corroded parts. belt is routed right, alternator is putting out 13.5ish volts, but I still get these problems. I haven't found any more rubbed wires anywhere around the battery or alternator areas and I'm running out of things to check. Does anyone have any ideas?

You should have 14.6 volts if system is charging correctly.
low voltage causes all kinds of electrical gremlins.

Anything higher than 13.3v is acceptable, depending on alternator, so your 13.5v is ok,

How's the wire from the voltage reg to the dash? If that wire shorting or broken, you won't be getting charge voltage to your battery intermittently. 13.5v is low, I'd look at that wire, then have a look at bench testing the alt. They're easy enough to remove and bring to a shop to have tested.

Is that the small single wire coming from the back of the alternator?

It does sound like a bad connection to ground (earth) somewhere. The alternator actually runs/powers your truck and charges the battery once the engine is running, the battery merely starts the truck and powers the ECU's at start up and powers the parking lights when stationary. If your battery is weak at start up or has insufficient power to run up the ECU's it will show various failure lights on the dash.
