Are you using the discover 3/4 wind deflector? It's much better than the one they normally sell with the rack
Ideally I'd lower it by the thickness of the rack rail itself, and then run the wind deflector all the way to the top and still be able to make the deflector go to the roof.

Update:
I couldn't help myself and installed the 2" lift up from 1", spent 20 HOURS compounding buffing and ceramic coasting this car, it looks awesome now but damn.
v v Shiny
So here's no rack and 2" lift with new mudlfappies
Really wish I could find 10mm or 15mm spacers for the rear
Also the truck Looks RIDICULOUS in off road mode now haha

Other observations:
Ride:
With the 2" lift the car handles much, much better, now, I wish the struts ran at this PSI from stock
With the 2" lift and offroad the car is almost underivable, its so stiff you bounce over everything. with the 2" lift and 1" tire lift, I don't have to use off road mode anymore now anyways I guess, and can just use it in emergrencies or clearing logs and such.
Tire Pressures: Currently running at the "normal mode" recommended pressures of 44 front 50 rear, feels like too much, my experiment with 40/46 or something like that soon, would love to hear what others are doing
Fuel economy: mixed driving around town has seemed to have decreased from 24mpg to 22mpg (actual)
Highway at 71 mph seems to have dropped from 30mpg to 25 mpg actual, this does really suck, I am surprised it was that different with the 4 ply tire. That's even after adjusting for the 6.5% difference
Height: this makes me wish I had rock sliders, I am 5'8" and any higher would be uncomfortable and is already a pain for my 76 year old father. wondering if I should drop 1600 on the sliders, seems like a lot

@orangeman this was one of the funnest AND funniest threads I've read in a while. It will be a loss to the forum when you go join your new boring Toyota forum friends when you get your Sequoia.
