A stage covers timed sections and 'transit' sections. Or in Dakar speak, Special Stage (timed) and Liaison. So only the timed section of the stage is reflected in the standings, but all up they covered 882 km's for the day and they have to cover the Liaison in a certain time and obey all road rules and can be penalised for being late to next Special Stage.

Thanks Sir Lands-a-lot, I knew there had to be more to the stage timing - it was exciting to think they were averaging 150mph in the sand! I need to follow Rally events more closely and learn the process - I finally figured out all the strangeness on F1!
