So does the water pump come with the shaft and bearings? Or will I have to buy that separate along with the water pump?

The water pump comes with everything you need except the pulley, and you will just reuse your old pulley because that is fine.
You are lucky that you only lost the belt, that fan could have easily come off while driving and chewed itself right through your radiator and you would be buying one of those too.
