to remove 4.0 engine in a 99
do i need to remove trany also?

I would suspect not. You may need to remove the tranny supports and hold it up with a jackin order to shimmy the engine out though.

Don't remove the engine. Depending where you think the noise is I would suggest you pull the v/covers and the oil pan, do an inspection first.
