Will the factory amp wire harness connect to a after market amp?

NO, you will need to cut and splice to use existing wiring.

Any body know if there is a wiring harness adapter, so that I don't have to cut and splice?

Does anybody know the color for the front left and right inputs from the head to the amp, the pdf I down loaded really doesn't help me. Any suggestions would help greatly
