Question, which ARP kit are you using? I read that ARP came out with a unique (more expensive) kit for the 4.6 with longer threaded studs to prevent the block threads from being lifted out during the torque process.

Idk. Unless the block warped or the head warped, there really isn't much more ...

Had same thought. Especially after the one stud that wasn't all the way down, but Checked and triple checked threads and holes.....they were very clean very dry and chased and chased and blown and blown....they all looked great

Is it a silly idea to swap the head left to right and see if the problem persists?
I figure I've got plenty of head gaskets so we're not out any money and that will tell us if it's the block or the head......right?

not silly if you have the gasket, i would leave the exhuast manifolds off until i PT IT. Could you possibly have all the short stud on one side?

No chance on the stud. Top center- 3 long, other 7 short.
still I'm not totally convinced that the studs may not be too long...The only reason I say that is because of the one that was actually cutting new threads into the stud. I know many many people get away with using the old style instead of the new so it kind of makes me think that's not the problem, but there's always that" what if"

Install a .25 washer under the nuts if it seals up.If it does Either the studs are wrong OR to much were taken off the heads when decked.
