Default M and S lights flashing! Truck sluggish on accel

I have seen posts about this happening and it all seems to point to a loose connection on the battery..

Mine starts flashing usually one the first start-up of the day, and sometimes while driving for a while. When they start flashing, I can simply turn the truck off and back on and it goes away. When the M and S are flashing, the truck is sluggish. It takes to about 3,000rpm for it to start going like a normal 2,000rpm acceleration would do.

What are your thoughts on this??
I have Check engine codes on the MAF and an O2 sensor.
I just did a full drop down and replaced the flex-plate on the transmission.

OK, never heard of it..

Now I did have to take that linkage to xyz stuff apart to replace the flex-plate, so is it just an adjustment I can make? Am I ok driving it for now?

I have seen that this part can be taken apart and cleaned and re-sealed. Is that an option??
