P1668 - Engine anti-theft signal circuit high, serial link open circuit

P1536 - Air conditioning performance compressor request range/performance, ATC compressor clutch relay open circuit

P0560 - not sure, nothing came back on the search, but guessing something voltage related.

Could these 3 codes be from the battery being drained and the truck not cranking this morning? I jumped it and its started fine since, new battery, new (reman) alt, all connections appear good.

I did recently convert to coils, pulled both the underhood fuse and relay relating to the SLS system. Also just took out the compressor altogether to disable all electrical connections. Am I missing an inside fuse that I should be pulling? I'm letting it charge up now to hopefully get it out of limp mode before driving, and then I will see if the battery drains again.
