Water leak where headliner meets top of windshield
@bcolins yup that is not good, my passenger side leaked along that gap on the outside edge. I used a bead of silicone followed by that clear flex seal spray. 80 MIL (about 2.75 inches) of rain in 12 hours and no water inside, so it worked.

@bcolins My leak came out directly behind the glove box, water just travels. You could have more issues up there, those rubber corners look like they are not sealed at the top or at the gutters.

just going thru this snafu with my 03. same size hole where the corner piece meets the windshield piece. I used black RTV sealant. The drip edge that runs along the roof line...do you just put a good bead of silicone in there and spread it out evenly inside to seal it? The roof paint extends on my rig into whatever was originally in that piece of metal.
Is this something you can seal? If so what with?
There is a known issue of the metal seam between the actual A pillar and the roof can crack. Look for that at the top and underside of the corner of the metal part of the rain gutter where it welds to the A Pillar. Otherwise the windshield rubber seal can deteriorate at the top corner, look for that too.
I don't think the actual plastic rain gutter has anything to do with a potential leak.

Everything said here is accurate
One other thing
When the roof rail seals leak (and they all do -- 100% by now) -- they leak BETWEEN the inner and outer roof skin -- and when that leaks, it appears as a windshield leak because when the front two start to leak it drips down forward, towards the windshield, and collects along the front windshield edge, then drips down the windshield). It is worth looking at next time you pull the headliner and redoing the seals and putting sealant on the bolts that hold the 4 roof bar connections. Trust me, they are seeping.
