Water pump is a no. Also, there is no code for a bad water pump. How did he diagnose that?

A transmission pump on its way out would probably put it in limp mode, but I'm not sure.

S&M lights with limp? Go away when codes reset? More info needed on that.

Did you ask why the water pump was called bad? They usually just leak or have bad bearings. Their pumps 2 or 3 times higher than some other good ones.

He said more specifically that it was a bad bearing because the whole fan wiggles and I guess it was making a pretty discernable noise. besides that, I dont know, im not much of a mechanic

A fan that wiggles, does look like the bearing is bad. That is if the pulley wiggles with the fan. If the pulley does not move with the fan, it could very well be the fan clutch. Limp mode normally means something is up with the tranny. The computer normally checks the speed of the output shaft as compared to the input shaft, and has defined speed difference for any given gear.

Scanner needs to be hooked up and codes posted. Chances are you have more than one code, tranny and engine. Take it back to Autoparts house and get the codes and let us know what they are. Otherwise shooting in the dark.

Crankshaft sensor unrelated to both problems.

You need to get a list of codes scanner read off you vehicle.

Could I suggest you slow down.
the water pump and limp mode are not likely connected. While checking your charging system he noticed that the bearing was shot. Your lucky that could have been a costly oversite.

The transmission will go into limp mode if your voltage goes below 13.5 volts. What was the actual voltage?
are the m&s lights flashing.
No way it's the ckps.
Its voltage or transmission related. Transmission Codes would be helpful.

The only way they could be connected is if the pump is so bad that it's letting the alt belt slip.

If the fan is wobbly the water pump needs to be replaced immediately. If it is not replaced right away it can come apart and cause a lot of other damage. When the water pump is replaced the viscous fan clutch should be replaced at the same time. Limp home mode is completely unrelated.
