Default 2000 DII ignition left on 3 hrs

Tale from mother in law. Left ignition on for three hours and tanked the battery, got it jump started and came home. Now I've taken it for a drive and found that at idle and low or soft throttle application it is haltingly rough. At heavier throttle application the roughness is not apparent. Any thoughts?

Maybe the ECU reset (or lost) some stored adaptive values, and it is in the process of re-learning the engine and specific wear patterns on the throttle parts, etc. I'd drive it for several drive cycles and see if it improves, if it does you may have hit on a way to reset adaptive values without a trip to the dealer.
