Default LR3 rear suspension bottoms out

I bought 2006 LR3 for doing some logging road excursions, so not any real serious off road driving, I have an ATV for that.
What I have done:
Replaced front and rear lower control arms.
Replaced rear upper control arms.
Replaced air compressor (Arnott)
Replaced front and rear air suspension (Arnott)
Replace front distribution block
Switching to extended mode works ok. Switching back to standard mode can sometimes be an issue in that the front will drop, but the rear will not. Have to hit the switch a few times to get it to work or drive the vehicle a short distance sometimes gets it to work. This will sometimes get the amber light on the dash to come on, in which case I just turn the vehicle off and restart it. This generally gets it back to the standard mode/height.
Around town and highway driving is no problem.
Only time I have an issue is going over speed bumps (low speed) or pot holes, again low speeds will cause the rear of the vehicle to bottom out.
What am I missing here to get the suspension system operating correctly and not bottom out every time I hit a small bump?

Have you ever had the system calibrated? A calibration should be done when major suspension work is done.

When the Amber light comes on, have you ever had it scanned for fault codes? Maybe you have a faulty level sensor?

I did do a calibration when I did the suspension work.
The vehicle does not seem to drop when left overnight.
I can hook up the scanner and monitor the system while raising and lowering the vehicle and see what codes are generated.
Would the level sensor allow the vehicle to bottom out?

if its not lowering when asked to, you could have a bad exhaust valve on the compressor.

Also, the Arnott rear struts seem to have a different travel aspect than the OEM. When in access height the Arnotts are way more bouncy, don't have any technical term for that though. We called Arnott and they said their "valving" was different than OEM and they were not meant to drive in access.
