Default Soft sinking brake pedal

Have a 2013 LR4 -160K with the 5.0 engine.... I just got done doing the timing chains and VVT'. No problems, engine started fine and no codes! Here is where the problem is..... I took all four calipers off and lets the brake fluid drain into bottles. I sand blasted/painted the calipers-taped off all areas and pistons. Put back together with new rear emergency brake shoes, rotors, pads, new pads in the front since the rotors were some what new. I bleed with new dot 4 fluid (liquid molly) and did a traditional brake bleed. Did this multiple times and still had a soft/sinking pedal when the engine is running. When the engine is off the the pedal is firm! Once you start the engine you get a soft-sinking pedal. You can pump the brakes and it gets firm for a seconds and than soft-sinking again. I tried a pressure bleeder and had no luck! Had a friend stop over with Snap-On scanner and all pointed to a bad master cylinder. I replaced that, I bleed the system again, No luck...Replaced the ABS pump with a used one and kept the same module so I would not need to re-program. Still no luck, even using the Snap-On scanner again..! Could I have a brake booster problem?! Any help would be greatly appreciated where to look next- driving myself crazy... Thx-
