Swapped the coils, didn't make a difference. Something about the signal coming into the coil that is awry. I checked the voltage on the two wires (orange and red) they stay at -12.x volts dropping to -11.x when cranking.

The working coil has the same (-12.x dropping to -11.x when cranking) voltage at one of the wires and a varying voltage on the other. It looks like it goes to 0 or maybe +12 volts. Pretty tough to read as it's pretty quick. Either way it looks like the signal into the coil is faulty. What do you recommend as the next step?

The coil signal lines are direct from the ECU. I’d say brain box swap just by what you’ve found. If you take that plunge grab the alarm and ECU, they’re supposed to be paired.

Ok I'll pull the ECU see if any connections look funny. Of note, I did find this pin out, which people may find helpful

I had nondescript random issues with the ECU, found corrosion on pins. Cleaned them and used dielectric grease and reseated connectors several times and issues never returned. So much for moisture proof..... found corrosion on ECU traces, mostly the boards ground. Cleaned it and revarnished. For an off-road marketed vehicle they sure chintzed on the electrical aspects. Not very well done at all considering the high buy in.

Hello all, good news. New ecu solved the issue. I matched the part number on my ecu with one on eBay. I did not get a matching green alarm ecu thingie.

Figured as much. You got lucky without the paired alarm. Glad to hear it's solved.
