I would add that it might be possible to damage the front cover, and possibly the oil pump, when replacing a water pump. The water pump bolts are various lengths, and if the wrong bolt was tightened down in the wrong hole, it could fracture the front cover, not sure if it would touch the oil pump, but it might dump metal trash into it.
Thanks savannah. The first repair shop also charged me for an extra hour labour for Bolt removal. He said there was a problem removing a bolt that may have been corroded by leaking coolant. Maybe it was possible that the bolt they charged me for was a bolt that they put in the wrong place.
The guy had a look on his face that just wanted us out his shop. I have a feeling he knew that we may have some problems, and said nothing.

Here is the update. I do not want to count my chickens just yet but fingers crossed.
The problem was that the intake from the oil pan was clogged(after overheating). Therefor cutting off the supply to the pump. The mechanic cleaned the pan and intake. He still thought that the engine would be damaged too much but we decided to give it a go.
When put back together it is running well, with no knock whatsoever. The gasket did leak so he had to take it apart again and re fit a new gasket.
I have went from selling it for scrap, renting a truck and hauling it behind to getting a new engine. I have been really lucky to get out of it with $600 labour bill. Well of course thats not counting the 4 days hotel etc.
Anyway thank you so much for all the help. I can't tell you how stressful it has been. This really is a great forum.

So you are driving it now? Did you do another manual oil PSI test after this work, or are you thinking that no noise is good noise? Sound alone is not the only indicator - you really need that PSI test to confirm things.
What was the material blocking the oil intake screen? Sludge? What kind of oil and weight have you been running, how frequent the changes?
If what was described is all that happened, how long do you think you operated with oil light on? How long with temp 10:00 or better on gauge?
This is the sort of incident that can warp a head, and cause a head gasket leak in the near future. You may have been lucky. And hope that luck holds.
May want to consider an after market oil pressure gauge, or having another oil PSI test done, to see if there is more deterioration. Oil pump may still be an issue, you won't know until you test it by a gauge, or by driving until next failure. You would expect on the order of 50 PSI hot at 2000 rpm, your pump may be only supplying 19, and you just can't hear that noise - yet.
Might also want to consider that in Florida you can run 20W50 or 15W40 oil year round, diesel rated if available for extra cleaning.
