When you replaced the coil packs did you use new ones. I fixed my misfire by using an inline spark checker. I found that a bad coil was the culprit. Also check your pcv valve and possibly consider cleaning your injectors.

I used the coil pack that i knew worked from the 4.6 i had in there. Im wondering if the flywheel for the 4.0 is telling the cpk sensor something the ecu from the 4.6 doesnt like. Is that an issue?

Also wondering if it is actually possible to put the timing chain on backwards. It looked the same on both sides to me, silver. From AB.

I wouldnt think it would be the crankshaft position sensor because the 4.0 and 4.6 engine use the same part no. Crankshaft position sensor.
Does your check engine light flash?(catalyst damaging misfire) also what codes are you getting?

Only thing I can think of is if you didn't time the crankshaft and camshaft gears before putting on the chain. The two gears have arrows or markings that need to be aligned or timed. I bet you knew that and timed them correctly though.

Aligned the gears correctly. The only code I get is p0304 Cly. 4 misfire.

If your coils are definitely working and no vacuum hoses are cracked and the pcv valve is fine the only thing I can think of is a clogged or stuck open injector.

Could the firing order from the 4.6 and 4.0 be different. I know the 4.0s coils are in a straight line at the back of the engine but I think the 4.6s coils are in two cubes.

I can't say that the vacuume hoses are fine, I haven't checked them. The coils are identical. I guess I should check vacuume or injector and check back. I had the plenum off for the coils and looked at the injector, but didn't swap it or anything. I did check them before putting it back together with a power probe and air compressor while doing the swap which was maybe 6k miles ago Jan 2016

OK sounds like a good idea. I now know that the coils for the 4.0 and 4.6 are the same but I wounded if the firing order is the same. Maybe two spark wires are crossed.
