Default Code Issues...new engine....cannot pass emissions test....

Hello....looking for some help as I am out of options....~ 3 years ago I lost oil pressure in my DII @ 98k...I had other issue with the engine as well...coolant/head issue, misfires, knocking, etc. I decided to go ahead and spend the money on a rebuilt engine from Oklahoma European.....I love my DII and thought it made sense at the time vs. a new vehicle.

During the installation I replaced the coil packs, added Magnacore 8MM wires, new knock sensor, MAF, replaced the vacuum lines, etc...I fired up the engine and ~ 500 miles during break-in I started getting misfire codes again....I replaced the y-pipe/cats and all (4) O2 sensors.....misfire codes came back..

A few weeks later I was transferred overseas for 2 years and parked the DII in a temperature controlled garage....I returned this summer and drove from Pa to Texas with no codes until I was ~ 50 miles from Houston.....Misfire codes P0300...1, 3, 7, 2, etc..and P1173

Over the last few weeks I have tried to figure out the issue...I first replaced the 2 upstream O2 sensors...I got ~ 50 miles before the CEL came on...this weekend I replaced the Autolite plugs with E3 #48's...performed a smoke test where I found a small leak around the brake servo port on the intake..made sure the PCV line was clear, etc....well....I made it to ~ 80 miles and now have codes P0153, P0430, P0300, P0301, P0303, P0307, P0302....

I am at a loss of where to go next...my DII has never run so well..smooth idle....I have ~ 5k on the engine...and cannot pass inspection in Texas....which means I cannot get plates....

Any ideas would be greatly appreciated....

are you saying that you were getting the same misfire codes with old engine as with the transplant? as in same bank or no? i would suggest wiring to coil packs maybe a fault possibility, but i don't think those are all on the same coil pack.
i'm sure you've sorted this, but is it breathing?...air filter. proper fuel pressure at rail?

Thanks for the replies.....to be honest I am not sure if they are the exact misfire codes as the original...I believe I was getting misfire codes on all cylinders before, it had the original plugs wires, etc..also, I was burning a lot of coolant with the original engine and when I tore it down I could remove the intake bolts with my fingers, I could see coolant had been leaking in the rear cylinders.....I have not tested the fuel pressure at the rail but will check, although I do not feel any engine misfires at any RPM range....it runs great......also, I still have my original MAF...I will swap it out and give it a try....

Corrosion in the oxygen sensor plugs, or you left the flywheel loose.
