Default voltage regulater went outand blew fuses, now transmission S and M lights flash

Has anyone else had this problem? my voltage regulator went out in the alternator and started popping fuses, unfortunately I had a guy that works for me driving it and he forgot to tell me about the problem with the fuses and continued to drive it. when 7 different fuses blow your obviously sending way too much voltage through the system, but anyway, the alternator finally went all the way out and apparently threw a few final power surges through the system before it did. so I have changed the alternator, voltage problem is stabilized, but now my transmission M and S lights flash constantly and I believe I am in limp mode. what would be the most common or apparent component to be affected by this?

the XYZ switch.

But I would spend some time looking for bad groundsor blow fusible links which is usually the problem before resorting to the XYZ switch

Tranny computer thinks it is seeing 9 volts, instead of 13 ish. That triggers the issues, but does not turn on the check engine light also.Check more fuses (and the ones that screw down) and earth bonding grounds (follow (-) negative battery cable and be sure every place it attaches is clean and tight. Hope the excess volts (above 15) did not fry tranny computer.
